I think this is one of Trevor's rare displays of empathy. He knew what he was doing was irritating but he was getting paid. Once the reality of the situation hit him, he backed off, because he was part of the reason Manuel's land wasn't safe, regardless of how long or his reason for working for Joe and Josef. For once, Trevor listened to reason, saw what he had done, and got angry for the right reason. I truly believe Manuel's words struck a chord in him, and he knew what he had to do.

because he’s trevor. typically that’s reason enough but trevor is also an immigrant. the man who starts off the last mission was the first man who was captured in the previous mission. he says that his family’s land is no longer safe, meaning that joe and josef were targeting them. ironically as batshit as trevor seems, he also has some morals and felt genuine empathy toward the people the civil border patrol targeted. he got to see first hand how they operated and the outcome of what they do (going back to the man) and ultimately decided that they had to go.
