It's been official for a long time that there are currently 3 different timelines: 2D timeline: GTA (including the two London expansion packs) and GTA 2 3D timeline: GTA III, GTA Vice City, GTA San Andreas, GTA LCS, GTA VCS, GTA Advance HD timeline: GTA IV (including the 2 DLCs), GTA Chinatown wars, GTA V (as far as I know GTA online too) and GTA VI Tommy is only canon in the 3D universe, so he can't appear in GTA 6 which takes place in the HD universe.

1. No 2. Vice City is the 3D universe (3, VC,SA) 3. GTA 6 is the HD universe (4,5,6) 4. Rockstar have said that the 3D universe is not canon with the HD universe. None of the characters physically seen in the 3D universe exit in the HD universe. 5. Tommy’s voice actor is dead, so too late anyways.
