Red is positive and black is negative, and if you're talking about your vehicles wiring harness, then it depends on the vehicle manufacturer and the model of your vehicle.

Do you put the rubber covers back on with the leds? I’m putting some in my truck and not sure if I should put the rubber back on or not

If it’s a aftermarket headlight try and see if they sell a deeper cover wherever you bought it from.
