The song is in Drop C# on guitar, she's playing it in D, transposed up one semitone. Any musician worth their salt knows that.

I play the guitar, and there is not much Nirvana I don't know how to play. Its in Drop D. Not Drop C. You get there by tuning down the C one whole step to a D (Hence Drop D). This was invented to create lazier power chords and a deeper sound. You can find exemplary examples of the full capabilities of Drop D tuning in a lot of SoaD. Malakian is a bit of a genius when it comes to Drop D tuning. Drop D also makes it possible to play KoRn on a 6 string.

I record the audio and video separately. This is mainly because it takes me at least 10 takes to get a song sounding right, and I don't want to have to mess with like 10 different videos. So after I have recorded and polished the audio, I play it back on my play it back on my laptop and record the video. That's probably why I don't look like I'm playing what's heard at some points in the video. I use a Zoom H4 Handy Recorder for the audio; I don't use the camera. And yes, I played by ear.
