Nature is actually the Matrix they are referring to, it's all religion. Neo is the One, the global Solar Deity who is crucified on the zodiac, opponent of the natural order. If you look at Zion, it's not a return to nature, it is their technological stronghold deep in the earth's crust where they feel they are safe from nature's wrath. The description of the "black iron prison" as a hostile program represents their own viewpoint and mathematical philosophy.
