I'm currently working on the exact same thing. I'm good going down on the fretboard but up is a different story. Feels like the pick get stuck while sweeing up or something. Oh well, I'll get it soon.

I notice when picking fast, my pick tip gets stuck either on the up or down stroke. For example in the first slide of the Ventures Pipeline. I noticed you’re holding the pick flat side towards the strings. Does that help with a smoother fast picking since the pointy tip isn’t jutting out to get caught on the strings? Thanks!

Is this the ONLY way to play a scale or can you also play it the alternate picking way?

You can play the scale any way you want. There is almost never "only" one way to do anything on guitar. That said, some ways are easier/faster to learn and speed up your progress more than others. That is what I show in the video :)
