Could you put one regulator power and ground cable to the main battery and the other regulator power and ground to the isolated auxiliary battery?

You could, but this is not ideal. Much better is to run our dual battery isolator kit, with all accessories run off the second battery. Run both SPLYT regulators to the main battery. This will charge both, while still protecting your main battery from discharge if you run down the aux.
