That is because the third party apps are generally installed on ram memory. Replace your backup battery :P Only flash apps will be stored on the calculator forever. So back up your data :) which the Ti Connect software does that.

Does anyone know how to update the OS of a TI-89 (not titanium version) from 1.00 to a higher version, when TI-Connect doesn't detect the calculator, even when it's on and connected? Any help would really be appreciated...

You will need to connect with TI Connect in order to update the OS. Try turning the calculator off then back on while it is connected to your computer. If that doesn't work and you are on Mac, try using TI Connect v4.1 instead of v4.0 (download link: education.ti.com/ticonnect/ticonnectmac41). If that doesn't do anything, you may have a hardware issue (bad cable, dirty connector, etc.), or some different software issue

Does it have to be a specific cable that comes with the calculator? OR can it be any cable that fits into the calculator?

It doesn't have to be the specific cable that comes with it, you can use any generic Mini-USB cable
