Noob here, what's the main difference in shooting movies with the 16mm and 35mm or even higher?

The biggest difference is frame size, bigger image area = better quality & less grain. Of course shooting 35mm motion picture film is also more expensive. In fact everything related to 35mm is more expensive. Not only film stocks, but also camera gear, lenses, laboratory processing etc.

Will this camera sync with the stock motor or do you need a crystal attachment ?

With stock motors, such as BLE and EMP, crystal sync attachment is required. Exception is 1st version motor, which can't be crystal controlled. You can easly recognize this motor by forward/reverse toggle switch. Any later motor comes without it. Later 16BL cameras came with factory crystal motor, Arri code name was BLEQ. I have an amateur question. I know Bolex 16mm cameras can only shoot for 30 seconds at a time. Can the Arriflex BL film for longer than that?

Of course. Arri has electric motor, so you can shoot as long as there is any film in magazine (and battery is charged).
