Just as with my guitar, my struggle is barring the first fret, especifically 😅 It hurts so much as you get closer to the head

YUP. The first fret is awful, but especially on my soprano uke, which is just north of being toy quality, so the action is too high and can't really be adjusted. I have an easier time on the much nicer concert uke I just bought, the action is lower and the strings feel "softer." That said, I still struggle because my hands are small and no matter what I do, if I have to barre the whole fret, the E string falls right in the groove of my finger and mutes. I have been trying to play B minor for a year now, and I simply cannot do it, my fingers are too short.

When I'm playing barre chords my index finger moves up off the A string. Should i just keep practicing to train it to stay when fingers 2 and 3 are placed? Thanks

It’s probably a thumb thing. Make sure your thumb is supporting behind and that will probably fix it!

I notice that when I push my thumb up against the back while doing bar chords that I get a bad pain through my thumb and palm, is there any way to stop this?

It shouldn’t be painful so you might just not have the strength built up yet. Make sure you aren’t practicing for too long of a time. But if a pain keeps coming back there may be another issue that you might need to see a teacher in person to give the best advise. Without seeing it for myself it’s a bit hard to say for sure.
