Counter top installer here, when using silicone if you spray the surface with a Windex or soapy water, it prevents the silicone from sticking to places you don't want.

I would probably use epoxy with gold pigment. Let it sink right in and essentially glue the floor back together. Much like the actual purpose of Kintsugi, but without actual gold. Avoiding getting it on the surface would be the hard part. I'm thinking custom 3D-printed funnels stuck down with poster putty or similar. Just a thought. Wait for the epoxy to stiffen (not cured, just no longer fluid), and shave off any excess with a razor blade.

@@Catch333FL Bro, atleast milesh's comment contained useful information. Yours does not benefit anyone here at all. There is a difference between caulk and grout, you don't use grout to finish off tile edges in a shower no?

What if you did a clear epoxy pour on the floor as a sealer? You would not have the matt effect anymore, but I know a lot of people epoxy their concrete garage floors so it "should" work. I'd probably make a small test piece of concrete and use the same products you've used on the floor already and see how it goes
