I still don't understand the clue. How am I supposed to interpret "includes [MOL]" to mean "you have to remove [MOL]". If it had said "EXCLUDES part of..." I might have got it. And what does Bop It have to do with anything.

@@GustavVik "Includes part of 4-Down" (molehills) means that you read it with 4-Down. Instead of thinking of the answer as a straight line, think of it as an upside-down T: M O L DNA ECULE

in the first one, when it says includes part of another clue, you have to include part of the other clue, eg 20 across is "DNA MOLECULE", 69 across is "KGB MOLE", 43 across is "DEMO LESSON"

I think the theme the author of this CW was going for was that there was the word "mole" in several of the down clue answers and then in the across clue answers they removed the letters "mol" from what would be the correct answer. For example "DNAmolecule" became "DNAecule", "KGBmole" became "KGBe," etc.

I didn't understand the first puzzle's partial word thing, until I realized that it includes the other word where it intersects, and the intersecting letter is the clue. De(e)sson and mol(e)skines becomes demol(e)sson, kgb(e) and guacamol(e) become kgb-mol(e), and dna(e)cule and mol(e)hills becomes dnamol(e)cule. it makes sense after knowing what the creator was trying to do, but without that knowledge it doesn't make any sense at all. Maybe theme the puzzle as mole, as the theme would at least hint at what's going on, as all the shared-word clues include the 'mol(e)' portion of the word pairs, and the theme being a hint should give enough of a clue for people to figure it out beforehand when multiple words include the hint, making the shared words easier to understand.
