I think the reason the game 'eats' things is just because it's the end of the line of what they can be merged in to, so no reason to keep them on the screen anymore

You still get bonuses from the ones that get "eaten", all it means is they can no longer be combined. They're then "eaten" to keep things from getting too crowded.

The way the ones going into the collection work; They are Finished upgrades, so you can start stacking them. And the more other elements you have the more bonuses you get overall. So if they go away into the collections, just finished upgrades for that line.
