Charging Alien for its crimes feels strange and out of place considering how complex these "crimes" are, yet so fitting because it deserves every punishment it gets.

What purpose does it have, other than killing EVERYTHING it comes across? It's an animal, yes...but it's a biological weapon of pure evil. A pestilence, it just destroys and multiplies like locust, but it doesn't contribute anything to the ecosystem/environment it's in as other natural predators do. It's the metaphor for people's (Engineers/Humans/Predators) callousness/greed and how to obtain what they want by highly unethical means. At least with Predators, they have some sense of honor and respect the rules of the hunt, they only go after prey that can fight back and never unarmed children/elderly/infirm beings, unlike the Xenomorphs. However they do use the Xenomorphs for their hunts by impregnating others with them, so they're not innocent either. I think the Xenomorphs are also a reminder of when you try to play as God, you reap what you sow...just a force of chaos that can never be truly controlled...

Not really, the original never filmed ending "because it was too dark" had the Alien killing Ripley and recording a message mimicking her voice. It would be the final surprise, to show this creature never was a mindless animal, but rather a space monster.

Kinda hard to charge a creature such as a Xenomorph for its crimes. Sure, it's sentient and reasonably intelligent, but so is a wolf. Everything it's doing, it's doing purely on instinct. Now, the Predator is a different story. The Yautjas are arguably more intelligent and are capable of being social (to an extent). So, they KNOW what they're doing.
