I wonder why the Universal logo starts mid-way through its animation.

It was probably to fit the Nintendo logo.

The movie was distributed by Toho in Japan. They are responsible for distributing all films by Warner Bros. and Universal in the country. Considering the Super Mario Bros. Movie was semi made in Japan (partly because of Nintendo) they probably put their own logo in front of Universal’s. So that’s probably why. But I’m not too sure.
