Of course it does! Tony's high sense of self has led him to do questionable, often irresponsible, and occasionally devious things; but at the end of the day he wants the same thing as the other heroes, to protect the world. Brainiac has more highly advanced tech, knowledge and mastery of it, and pretty much no scruples of how he uses it. Tl;DR, in most universes, Brainiac is evil; Iron Man is good, neutral at worst.
