You should keep some of the inner bits of the island as mycelium mountains. So get stacks of mycelium, and make some mountains inland, and keep them mycelium.

There's an specific ammount of time the chunks in the other side of the portal (same way in the overworld or the nether) stay loaded after you jump in, I believe it's a minute or so, don't remember very well. So you need to make sure that the track is not so long in order that minecarts make all the way and come back in less than that time for it to work.
