I am also having some issues with shifting - particularly from 2nd to 3rd, and just like you I found it to be solely caused by my Gaerne G-Adventure boots as I don't experience the issue when wearing my old Tourmaster street boots. I tried adjusting the shifter arm one tooth up and one tooth down from stock to try and fix it, but it actually got worse in both directions in that I started missing more shifts in more gears. Ended up going back to the stock position and am just being more attentive to my shifting from 2nd to 3rd until I get some new boots or a new shift lever that's length adjustable as I think that's the main thing (size 11 US/46 EU boots). For me the shifter peg (for lack of a better term) sits right at the back edge of the shifter pad on the top of my left boot.

You are right, I also have Gaerne Fasbback enduro and I had issues with shifting. I raised the shifter almost all the way up and also I raised the brake pedal up because the boots are not very flexible from ankle. With the adventure boots that are more flexible now the shifter seems that is to high but it is good. I have 3400 km on the bike already and all is good.
