While it would be cool to see necrons, (and we did... at least the tomb spiders) I doubt they will be an enemy given how close you are to finishing. Maybe in an expansion/DLC?

Necrons waking up would really be a twist. Especially since the Nids tend to avoid Tomb Worlds

There not being biomass in a Thousand Son if anything is a reason for the Nids to avoid them. They also avoid Necrons and Daemons for the same reason. Fighting something without biomass that has access to weapons that disintegrate biomass is a net biomass loss and not a worthwhile endeavour. They'd be more likely to team up with the Thousand Sons and fight the Imperium (after all, Tzeentch probably doesn't mind if all the Imperial troops are fed to the Hive) if they weren't fundamentally disinterested in diplomatic interaction on any level.

Imurah is a Thousand Son sorcerer, those get blood. The generic ones you fight as elite enemies actually do as well.

Sorcerers were less affected than standard Marines by the Rubric of Ahriman. Originally they weren't affected at all, but then Ahriman: Exile retconned that, slightly. Also, the Thousand Sons replenish their numbers with far less trouble than you think. In the climactic chapter of one of the original Space Wolf novels, Sorcerers were reanimating hundreds of them in moments. The protagonist only managed to stop them by blinding one of Tzeentch's eyes (and costing the Space Wolves a priceless artifact in the process).

Your idea is cool and whatnot, except that the Hive Mind only hates. In one of the novels an Ultramarine Librarian made psychic contact with the Hive mind and it would have killed him if it weren't for the Emperor intervening. Now the Hive Mind did create a hive fleet for the sole purpose of combating Chaos, but that only came about because when the Great Rift tore open, it heavily disrupted the Hive Mind and nearly wiped out all of the 'Nids in the galaxy.

Always wondered why the Imperium tolerates the Adeptus Mechanicus worship of the Omnisiah (who they see as the true Emperor manifestation) rather than the Emperor. Is that not heresy? It opens them up to manipulation, not only by Chaos but also by the Necrons. Nice Vera Lynn impression.

Space Marines know that the Emperor isn’t a god, he’s space dad, so they don’t really care. The rest of the Imperium are led to believe that the Omnissiah is just what the Mechanicus call space dad, and the Ecclesiarchy needs weapons so they don’t actually care that that’s a lie. It’s fascism - power is more important than actually believing in anything, least of all the things they demand others believe. All the rules are for other people to follow.

At the beginning of the Great Crusade the Emperor signed a treaty preserving the Mechanicus religion, so they can't really oppose something setup by the Emperor himself as that's heresy. Plus the Imperium literally could not function without the Mechanicus, as while the Imperium is quite stupid, they're not that stupid (occasional zealots nonwithstanding).
