The actual theme in the anime is not Jotaro's theme itself, in fact it's the Stardust Crusader's theme, it got used in the other parts because he is clearly a nostalgic dude to as we can see him watching multiple times the photo of him and his old friends. Basically it became his theme, since he is the only stardust crusader remaining, aside Joseph being too old at this point to travel
