It's because the producers thought it would be too chliche if all of the friends ended up together. They avoided Phoebe and Joey because they already paired up Ross/Rachel and Monica/Chandler. I guess they decided to stick with Ross/Rachel because they were the most popular ship on the show. I personally think Ross and Rachel were toxic as a couple for a multitude of reasons however they are a very popular couple. I would have vastly preferred a happy and silly Phoebe/Joey paring but I guess most people preferred the Ross/Rachel drama.
