In the manga, you can actually see the stand leaps more clearly and they didn’t seem like they were flying because you were reading still panels. In the anime, the jumps are so exaggerated that they might as well be flying.

DIO attempted to strike jotaro with his already weakened legs. Jotaros final punch was fully charged (mountain level of destruction power) and was enough to completely destroy dios stand, because he hit dios stand. DIO was not able to heal from the damage using his vampiric abilities which lead to complete annihilation because his stand does not share the same vamypric healing abilities that he does physically. And Jotaro was just that much stronger.
