When you're so smart you get bored of everything to such a degree that you feel despair so gripping that only other despair can alleviate it. When you've grown so bored of everything, making yourself feel crippling pain and sadness is the only way you can really feel at all. I always figured that Junko chose to die here because she already had countermeasures in place to continue her plan of despair. Not just because dying amd failing would bring her greater despair.
