Aqua, in addition to being the only true Keyblade Master of the group, is the "loose end" of Xehanort's plan. Xehanort only needed Terra to submit to the darkness so he can take over his body, while Ventus and Vanitas are to forge the χ-blade. Aqua, on the other hand, is simply there so she can be a Master and unwittingly cause a rift between the trio; other than that, she has no place in the plan. Doubtless, Xehanort sent Vanitas to eliminate this loose end before she becomes problematic, but unfortunately Aqua is stronger than anticipated, and ended up causing a setback to Xehanort's plans.
