Supporting the “this is an April Fools joke” comments is the question of... the chest. How can it be there when it typically is spawned by a cutscene involving the mysteriously absent Bonetail? There is no Bonetail to spawn a chest so there should be... no chest.

Simple. If you beat Bonetail and travel back to the bottom of the pit, Bonetail is gone. He simply went through the pit twice, once where he beat Bonetail, didn't collect the chest, the second time with the hacked badges, but with the chest still there. :D
