I believe it's because TeX can't look backwards: if you have refs before the labels, TeX won't have that label stored yet so won't know what to do with the ref.

My guess is that he is using arch or at least some other Linux distro. That doesn’t affect how your vim looks though. To have a transparent vim window add the following to your vimrc after you define your colorscheme hi Normal guibg=NONE ctermbg=NONE

Well unless you use gVim you just want to make your terminal transparent and then vim will be transparent too, by consequence.
