For what i get about this finale + notes we encountered in the game: Long time ago, there was a civilization (maybe aliens) who build a temple in the island to resguard an artifact who can be used to canalized power from those "eggs". But for some reason they abandon the place and all got buried with the pass of time. Years later, the Warren family somehow discover their existence and started a secret operation (disguising it as minery) to recover them. Presumably, to conquer the world. Unfortunately, they woke up/unleash a supernatural force into the island (Choo Choo Charles, and also other passive enemies like the swamp monster and the "slenderman"). Realizing their error, they hide the eggs to prevent Charles from getting stronger and escaping the island (he could acquired teletransportation powers). Yet, they didn't leave. Maybe because they were already too deep into this mess and debts, so they tried to figure out a way to control Charles by creating a "cult" around him. But there were people in the island who didn't like that and, already feed up of Charles and the Warrens, began plotting against them. So they send an S.O.S. to the mainland for help. That's when the player comes to the island and the game begins.

I remember when the developer was discussing certain issues he had with Charles getting stuck on things and terrain, and how he didnt want them being meaningless by allowing Charles to clip through or pass through.
