I can configure a super wild theory according to which:- The Timekeepers, Kang or every single one in TVA resides in a dimension out of the normal space-time continuum of MCU multiverse. But as in the Endgame battle everything took place in a matter of couple hours and a lot of heavy hitters were evolved from both the sides with their respective powers, magic and along with the Infinity Stones which work in the "Sacred Timeline", they couldn't get involved in the battle as they would've to face the enormous powers and minds because they're fully functional outside of TVA Dimension. Before they could wait off the battle to get over, Tony Stark snapped away Thanos and his entire army (except for Gamora, who after witnessing Nebula knows that meddling with flow of time has its consequences and thus she's laying low) so there was no variant left to apprehend for them as every variant was disintegrated. And by the time battle for over maybe the Timeline has been fixed and can not be erased anymore.

My theory on time travel done by Thanos In 2023 when Thanos time travelled it does not create a alternate timeline because it was apocalyptic event and he was gonna die eventually. It depends upon the time keepers to choose whichever timeline they want to happen amongst a number of possibility For the 2014 timeline they choose the one in which thanos exists and snaps in the end So when thanos travelled to the future the timeline without him was reset while the written one was allowed to happen While for the 2023 timeline they choose the timeline in which thanos is killed and Tony snaps and hence it was not reset Just one problem, since time is a continuous stream, thanos continuously travels to the future and a new timeline has to be continuously be reset and so a tva agent has to be employed for the sole purpose of resetting the timeline

What if when Tony snapped he removed Thanos and his army from the future, Thanos never comes to the future and creates alt. timelines, thus securing the multiverse but since changes in time don't affect the future is secured thus destinies maintained. Theory: Nexus point will not be created when nebula traveled to past, Nexus point will be created if she didn't go to past. And Thanos is dead in 2023 (timeline -a (sacred timeline)) so tva went to 2014 (timeline -b) and planted the reset chage. As we have seen in Dark that reality of Adam and Eve were fighting because of superity and blaming each other for the chaos happening in their world. Thanos' time travel is justified because it is his destiny to try and take the infinity stones in every universe and then snap the half of it. In infinity war, he fought the avengers to get the stones, and in endgame too, he fought the avengers to get the stones. But he was unsuccessful in endgame. He's dead or trapped somewhere, where he won't make any changes to the timeline. If we ignore Thanos' time travel to 2023, we can see that he still tried to fulfill his destiny(get the stones and snap the half of the universe). Thus, The TVA won't interfere. While Loki's destiny was to die at the hands of Thanos Which he changed. Thus, TVA had to intervene.
