My lore: X is the one who set up all the deaths in the Chinelin part, and then glitched out the world in the Blue Pendrive part. Once Sonic explodes, X brings his body back, using it as a vessel. He then kills off Alan, Dave & Paul, before taking on Kyle. That's the most accurate to the original Sonic.exe lore I can come up with.
