It’s an extremely complicated set of emotions that he’s feeling. The action itself is of course reprehensible and completely immoral, no one is debating that, however, the mentality behind why he did the action is so layered with many different themes.

Honestly he didn’t have to end up with anyone. Shinji’s story is about self acceptance, love and connection is just a byproduct of his true goal of learning to accept himself.
