I am not sure about Pakistan passport. But you can transfer some funds to your wife's account and use that additionally add cover letter in other documents and highlight the same. For minor bank balance is not must

Here is a good news for you, once you have Singapore VISA you don't need to apply for Malaysia visa. It will be ON ARRIVAL for you. You can consider travelling via air if possible, as that is more convenient. But for lands only below 3 points of entry for visa on arrival a) Tuas (Singapore)- Sultan Abu Bakar Complex (Second Link)(Malaysia) b) Immigration Control Post, Sungai Tujoh, Sarawak c) Immigration, Customs, Quarantine and Security Complex (ICQS) Bukit Kayu Hitam, Kedah For air there are many entry points

I think there is an offline process but i am not too sure about that, i would recommend for evisa on this short notice, but be very accurate in terms of details. And i am not sure if you have time to apply because weekends are closed and it might take more than 24 hours easily and in case something is wrong then more than that. You can mention that in a cover letter and attach it other document category. I don't think they will ask for marriage certificate. If you need any visa agent support you can take that as well.
