The fact that you must specifically be killed by a machina to be choosen as its/ their pilot is kinda an interesting plot..... basically it was equivalent of freedom killing kira yamato and then proceed to revive him using the special nanobot by reanimated his body and then bam......kira is now interlinking with freedom and was officially his pilot/ operator...
