The blockade not being there does actually make sense within the movie, but it does require a certain amount of thinking and inference. It's not addressed directly but if you're not a clot head then you can work it out. The blockade at the start of the movie is putting the planet under siege, not letting any ships or trade in or out. In the first act Sidious tells the Trade Federation to INVADE. Which they do. They send all their landing craft down to the surface and begin their Invasion and successfully take the capital and capture the Queen, and place the residents into work camps. Naboo is NOW UNDER THE CONTROL of the Trade Federation and by extension Sidious. The blockade from earlier is made obsolete, its now no longer necessary as they aren't laying siege to the enemy capital, the TF have invaded and are in control of the planet. They don't need the blockade any more. All of this can be gleaned just from watching the movie. Now comes the inference: we can inference that the reason the blockade is no longer there when the jedi return I'd because what's the point of maintaining a blockade of scores of ships when you are already in control? It's wasting money and resources because it is nonlonger needed, so we can inference that it was removed from the planet for this reason. This is not stated in the movie, but just from the context and eat we know has happened this is a perfectly reasonable point. And if you want to argue "why didn't they keep it anyway?" Well that's in the crawl; the GREEDY Trade Federation want as much much money as possible, so they're not going to waste a bunch of time and money and their resources doing this when its not needed. Now I do think that perhaps this reasoning could have been made a little more overt with perhaps a line or two added in from Gunray etc about the removal of the blockade, but it does function on its own without that as is.
