He did leave voluntarily - he was sick of becoming a background character so much and didn't agree with the way the producers were treating his character. Thankfully, due to so many fans being in uproar about this and fighting for daniel jackson to return, the producers were more open to his ideas and he came back :)

@homiez4u I second that. I first started watching NCIS before I discovered Stargate SG-1. Then I was like, "I have a weakness for Michaels, I guess." lol. Seriously, in some ways, Michael W. and Michael S. remind me of each other. Sure, they are different, but there is that something....hmm, do you see it too or is it just me? Especially with the glasses? Anyway, I love them both!
