Basically in MK9, after Shao Kahn takes over the world, Raiden sends a message to himself in the past which shows a vision of all the events that would come to pass from MK1 to MK: Armageddon. One of the things that happens is Scorpion killing Sub Zero, so Raiden hopes to prevent Armageddon by stopping Sub Zero from getting killed. Scorpion initially agreed, even sparing him after beating him in kombat, but then Quan Chi shows Scorpion that Sub Zero slaughtered his wife and child (which actually isn’t true. It was Quan Chi himself who did it) and this ignites Scorpions rage so he incinerates and kills Sub Zero.
