Why we are keeping centre of mass fixed ,i mean we can even take the case where electron is moving and nucleus is not at all moving and thus centre of mass is changing . So what changes will occur if we take the case where centre of mass is not fixed.

when the com is not fixed that is the case of relative motion..so nucleus will also move but a very little

Since no net external force is acting on the system, the COM will either remain at rest or move with a constant velocity. now whether you work in lab frame or COM it doesn't matter because two frames moving with a constant velocity with respect to each other are considered to be equivalent.
