Junko saw despair as amazing and since her and her sister were the despair twins, she thought Mukoro saw it the same. She thought Mukoro liked it so much, she wanted to die. That’s why she killed her. In fact, that’s why she put all of her classmates into the killing game, cause she cared about them. I guess despair is her way of being nice.

Her redemption arc in IF was definitely good, but she still shouldn't be justified for all the bloodshed she caused.

It's been hinted that Mukuro has incestuous feelings for Junko since Danganronpa Zero by what I read. In fact, Ryoko Otonashi confirms that Mukuro's feelings for Junko are "not normal". It can be the utter devotion that Ultimate Despairs normally have towards Junko or it could be that Mukuro is in love with her.
