Madara already understood the teleportation of Sasuke. He had the same, if not more powerful Rinnegan IMO. His Juubi power was already quite OP, he had this regen as well... He'd understand what are the true abilities of Naruto and Sasuke, and he'd actually happen to destroy them eventually in a prolonged battle. He's too OP as a final boss/villain, to the moment where he can't be beaten really IMO, even by the main characters. His BIQ is just something else.
