I think you're confusing Necrozma with the Deoxys from the ORAS arc. That poor guy barely got any page time before Rayquaza broke its core and left its corpse floating through space. And this was after Team Rocket tried to dispose of it 3 years prior in the FRLG arc.

Sounds more like you didn't read the manga correctly. 4:00 you said they didn't try to capture him, which isn't true. Throughout the entire fight, they tried to find a beast ball to capture him, which they do. Saying they "massacred him" is also overexaggerated. Ultra Necrozma wiped out Zygarde's perfect form by himself. It wasn't until he regained his strength for the second round and fought alongside the other two legendary and a few pokemon to take him down. Not only that, he wasn't "wiped off the face of the Earth." he was still in one piece, being weakened for Sun to capture him.

One thing I’d like to add, based on Necrozma’s Pokedex entries, the black coloration on its prismatic body is actually a form of rust that only seems to vanish once it takes on its ultra form, and this rust causes Necrozma to be in constant pain. So in addition to the simple identity blow of being a benevolent and sharing god and having the source of your power and self sufficiency ripped from you by your own people, and being essentially broken as a result, he’s also in constant extreme pain as what remains of his body rusts away. It’s probably the pain equivalent of your skin being on fire, forever. If you were Necrozma and had to live in perpetual physical pain and starvation all the time, and the only way out was to try to return to former power by devouring the light of universes, you’d probably do the same thing. Not even after considering the morality and ethics of it, it would just be so painful an existence that you’ve probably lost it over the thousands of years you’ve been imprisoned, and so if you could find an out, you take it without thinking. Survive first, ethics later.

And then as soon as it regains it’s self control when it returns to it’s Ultra form, it seems to realize that what it has done is cruel and unfair as your world had nothing to do with the Ultra Megalopolis Civilization breaking Necrozma. So instead of instantly vaporizing you with infinite light, it holds way back and gives you a fair chance to fight to save your world, even if that means it has to go back to being in pain.

I think we need to address the main reason why Necrozma isn't as bad: it's type. not dark or poison but psychic, which symbolizes that it's an alien. And even then, that only really applies to Zacian and Zamazenta (which even them you can ascribe some more personality to, they certainly show more personality/agency than Dialga and Palkia in Gen 4), Eternatus is actually in a pretty similar boat to Necrozma. They even kinda tied it together to Calyrex since part of Calyrex' lore reveals how it saved a forest (quite possibly the one where Zacian and Zamazenta ended up resting) from the meteor Eternatus presumably arrived to Galar on.

Necrozma is my favorite legendary pokemon, and my second favorite pokemon over all, and I hate how people just say it's a power hungry monster.

I feel the need to point out to the people in the comments that the Z-Crystals weren't forcefully taken by humanity, they just kind of formed naturally due to Necrozma's light radiation, similar to the Megastones being created by AZ's Ultimate Weapon radiation. It was solely the... (Ultramegalopions?) that captured and stole Necrozma's light. Also, Necrozma wasn't intentionally bringing and army of Ultra Beasts to Alola. It was likely just opening more wormholes to drain light from those worlds more efficiently and the UBs wormed their way through...

It should also be noted that in the anime it was seen as a protector of ultra space until a meteor came. It defended its world from said meteor and in the process lost its form because of it being wounded so heavily. Afterwards it had to go into stasis because of being so wounded and in pain, until Solgaleo and Lunala came along, of which the presence of their light energy had woken it up again, so it could potentially heal itself.

@artistaroundtheblock2047 I can think of one way you can sort of justify it, and it’s that Necrozma had pretty much zero control over its actions outside of its Ultra form. It’s basically a rabid animal that’s constantly in agonizing pain, but with the power of a god. And then when it returns to it’s ultra form it seems to realize that what it did was wrong immediately because instead of instantly vaporizing the player with infinite light it instead holds way back and gives you a fair chance to fight for your world’s light, even if that means it has to go back to being a mindless beast that’s in constant pain again.

There’s a story on AO3 called Lobotomy that’s told from Necrozma’s POV. I really strongly recommend it. It really does it justice with both showing how horrific its actions are and letting you sympathize with the pain and suffering it’s had to go through. It doesn’t strictly give it a good ending, but a hopeful one.
