Literally solve this by contacting the humans and telling them about the death plague they carry. Or at least leave a warning on the planets they evacuated, like an inverse "this is not a place of honor" sign like they have on some nuclear waste disposal sites.

The only cell I can think of that would be at fault is mitochondria, since it's so ubiquitous, and yet still mysterious. It's really the only thing that (essentially) is shared widely enough to be considered everywhere still, even after plenty of extinctions and annihilation attempts.

The mitochondria is rather squishy though, and doesn't infect other cells. Also it is only ubiquitous among eukaryotic organisms. Bacteria don't have them. Really the whole concept here is silly. Endogenous retroviruses exist, but they degrade fairly quickly on evolutionary timescales. Modern medicine would be able to tell if all life were constantly shedding virus particles, and evolution would have put a stop to that long ago anyway. The constant cost of making these viruses for no benefit would evolve out pretty fast. They definitely wouldn't become even more deadly specifically to an ecosystem there has been no contact with for billions of years.

The mithocondria single-handedly turned anaerobic life to aerobic life, allowing usage of energetic oxygen, through synthesis of ATP, the molecule that energize all living creature by performing a nearly 100% efficient transfer of captured energy. Yet it's not really a virus. Though it is possible the virus actually merged with the nuclei of mithocondria.

There's a lot in here that makes no sense. These aliens had A.I., or at least rudimentary A.I. as we got the tech from them. Why didn't they set up a base on Earth with A.I. robots to research a vaccine or cure? Some life did survive, so it must be possible to cure or immunize against it. And failing that the aliens could have built a Stellaser around our Sun and fry the planet back into a molten ball. No virus could survive that. Then after a while drop more A.I. robots down to monitor the planet just in case. Then as a last line the aliens set up a monitoring station on the Moon and as soon as it detects something leaving the Earth it begins broadcasting the alarm so the Aliens can explain themselves to whomever survived all of what came before. The aliens could have done any of those with ease, yet didn't. And yes, as you said, when the first humans set foot on that first planet, everything should have started turning to dust. Which would have been a giant red flag to those humans that something was not right. The fact that it didn't by this story's own logic means that the virus did not come with the humans. Meaning the virus is probably dead or mutated to a much more benign form. The aliens should have realized this as they were monitoring what happened for how else did they know to start blowing up their planets after abandoning them?

OR...humans 'terraformed' them by killing off all the local stuff anyway. One method is to kill off anything and everything, then re-introducing our own biome of stuff. Just a coincidence the local stuff dies off so completely and quickly in the process. Just another possibility (it is a plot hole, but necessary for the narrative).

Uhm, if it was the case that if a human stepped onto one of those worlds, everything on it would die, then wouldn't they have seen exactly that with the first world with the several cities on it? Wouldn't all the native species' died within a few days of their landing? That would have been a rather significant event to unfold and would have clued people in on the situation, probably. Or was it a completely barren world except fo those cities?

All their technology, and among the apparently large number of alien species none of them opted to do a ‘hermit shoplifter’ instead of fleeing locally? C’mon. They built something very like a Dyson sphere, so living aboard ships indefinitely is within their power. Take to the void pointed away from the galactic plane and don’t look back. Hyperlanes don’t matter if you’re going someplace where nobody will bother to follow. There’s some very nice globular clusters around to refuel from before pointing yourselves at Andromeda.
