to work out the level of cap alert u need to set you can look at the fitting window and simulate the ship then look at the cap, it shows you the % that is remaining, you can set the cap alert to just below that

About "Praying to the sun god" - I think the AI is agnostic, and it doesn't understand you are talking about an actual procedure. Describe to Thor what "pttsg" means in game terms and he may become less skeptical.
