I don't think they ever found out Apocalypse's name is En Sabah Nur in the old show. I'm guessing Kang rules ancient Egypt as Rama Tut. The X-Men are going to help En Sabah Nur defeat Kang and En Sabah Nur will steal Kang's technology and become Apocalypse but the X-Men will take Kang's time travel device and return to the present.

Season 2/3 predictions: Xavier/Magneto/Beast/Rogue/Nightcrawler team stuck in past Egypt will probably follow the Rise of Apocalypse saga. Jean/Scott in the future will probably follow the Summers Rebellion saga. Forge/Jubilee/Sunspot in the present will probably form the New Mutants era. Then when all teams reconvene in the present timeline, present-day Apocalypse will ressurect Gambit as horseman Death and revive Wolverine as horseman War. Then when he's defeated, Onslaught will show up.
