Split the logo composition layer at 2 seconds (ctrl shift D as a shortcut) or where the logo disappears for you. Then set the split layer's track matte to no matte.

I need to do this for multiple images in my video. Is there a way to do it without repeating the process for each image? I tried making a copy and replacing the image with a different one, but it changes in the other copy as well.

To use multiple different logos at the same time you will need to duplicate the compositions in the project window and then replace them with the ones on the timeline. so it would be logo 2, paper 2. (Select the layer on the timeline by clicking on it, then hold the ALT key and drag and drop another layer to the timeline to replace the selected layer) Or you could just render each logo separately and add a video instead.
