Hello Justin , I have one primary and two remote SUP, after generating self sign certificate do I need to export and import the certificate to trusted publisher and trusted authority store on primary and other SUP as well?

No, you don't. You can just use the same action you would use to deploy it to your clients to also deploy it to the others SUPs patchmypc.com/how-to-deploy-the-wsus-signing-certificate-for-third-party-software-updates

What happens if you have multiple SUPs? Do you have to export the Code signing cert with the private key and import it to the WSUS cert store on all the other servers?
