Hi, will it increase size of the board by size of polygon? Or it will keep size from board shape layer + 30-50 micron of copper clading.

The polygon does not set the board size. When you export the fabrication data, the fabricator will define the board outline from a specific Board Shape layer in your Gerbers or in your ODB+ files. This is the outline of the FR4 used to build the board. Once the board is plated along the edges it will have a slightly larger board size based on the plating thickness.

how to deal with a board of irregular shape?

Continue extending the polygon past the board edge while matching the board profile. When you apply the board edge clearance rule, it will continue extending the polygon over the board edge, even if it is an irregular shape.
