Can someone help me understand how there are different masses on the parallel and perpendicular direction?

There really aren't different masses. There is the same amount of material in the block, regardless of what incline you use. It is the force that the string offsets, and not the mass. What is really happening, is that we are replacing the normal force and traction force with tension in the strings. To generate the tension in the strings, we apply a weight to the opposite side of the two pulleys. The tension in the string will therefore equal that weight so that it remains at rest, and the other side of the string applies a tension to the block, replacing the normal force and friction from the board.
