It's because Will basically backstabbed Jack Sparrow and switched allegiances with Sao Feng in order to get the Black Pearl. Jack understands that Will basically snitched on him, so that's why he pointed his gun at Will.

When Elizabeth exchanged Jack for Will, I wasn't worried about him this time. I knew he'd find a way to escape the Flying Dutchman and Beckett. He always does.

When you think about how they either rearranged or omitted the original dialogue for the scenes at 1:32 and 2:48, you come to notice the two scenes are actually related! For the theatrical cut, they made it look like Jack and Beckett's deal was about trading the pirates of the Brethren for Jack's freedom and not being handed over to Davy Jones. But in the original extended shots, their deal is essentially: "I give you the rest of the pirates and, in exchange, you'll look the other way as I sail off with my freedom, my Swann, and MY ship, savvy?" (Not a quote, I'm just saying what's implied it the same kind of phrasing that Jack would be thinking in his head.)

Her father was someone of nobility back in England, he probably wanted to marry her for political reasons. This side story was likely dropped for run time, but it makes the most sense why Beckett wants her.

I don't think Beckett wants Elizabeth, but I think he has understood that Jack is in love with Elizabeth and wants to manipulate him by that. The reaction of Jack when he mentions her name clearly shows his jealously.

Stupid scene they literally worked together as a team/family to escape from the locker and once again in the world of the living instead of cheering they point guns to each other and trying to kill the man that you put your life on risk for bringing him back from death,bha!

Well of course. They all backstabed each other in the back too many times to fully cooperate as a team. Even if logically they know the objective... emotionally speaking, if they need to make sudden changes in the main plan in order to prevent further backstabbing, they ARE gonna take their chances.
