what does the isolation valve do exactly? when it's open, does it let duct pressure flow from pack 1 to pack 2?

with ISOLATION VALVE open you simply allow the bleed air to flow from one side duct pressure to the other ,typically it allows duct pressure to receive bleed air from offside sources when no bleed air available for the onside source...

yes that's correct , AUTO is the normal position for the ISO control switch.

why dont we turn 1 and 2 main engine bleed air off? does that not cause the high pressure air to back flow into the 5th and 9th compressor stage? rather than going into starter motor?

When the Engine Start switch is selected to Ground (GRD) Position , the Engine bleed air valve is given a signal to stay closed , so no worry for the back-flow pressure.
