*IF* you also have Pixinsight available, you can simply invert the image, use SCNR to remove the green cast and then reinvert. Voilà, magenta stars are gone.

Actually, you skipped too much for me. Are you using dedicated RGB filters or OSC with a duo band filter? What did you put in tab zero? If you used OSC, I see you checked all the load boxes for multi-session/multi-filters. This requires you to reload the files each time and re-normalize. I got mis-matched size files twice when I tried it this way. Did you save stretched files or unstretched files? I tried this procedure with L-extreme filter and extracted Ha/OIII Ha, OIII, and Mono. The stacks worked great but the RGB would not combine.

Hi Paul. These are narrow band filters. So Ha, SII and OIII with a mono. Tab 0 isn't loaded for anything as I went with default. All frames are unstretched as standard until tab 9. That being said, you can inspect individual lights before processing. Depending on how your fits files are named, sometimes the program will be able to decipher and load the frames by channel. This is sporadic as I have found though, so typically I choose the lights and assign accordingly. All of this is done in tab 1 though and I don't typically have a problem unless I have mismatched flats or darks.
