I want to say this game takes place between Diabolical Box and Unwound Future when it comes to the Professor Layton timeline. Luke's outfit shows that it doesn't take place during the Prequel series, there's a longer period of time between Diabolical Box and Unwound Future than there is between Curious Village and Diabolical Box, and it can't take place after Unwound Future because Luke moves to America with his parents after that game. So yeah

Like you said it takes place right after bridge to the turnabout (in february 2020) and before Phoenix lost his badge (in april 2020) so the time period is pretty small. But the problem is: we don't know anything about the time period from the professor Layton series. Still: it is known that they are taking place in the past (just slightly but the past). So it has to take place after the (time line wise) last professor Layton game. Luke doesn't look significantly older than in the original Layton games, so it can't take place much later than the unwound future. But I don't think it's possible to really determine when in the Layton time line this crossover takes place.
